I've been in the military for quite awhile and the chaplain's aren't supposed to favor one religion over the other therefore, praying in Jesus' name isn't allowed. However, there are some who ignore that rule and do it anyways.

When they are praying over the general public they can't end the prayer "In Jesus'" name.
And no I don't believe what you typed because the scriptures say that God would rather for someone to be cold (can be applied to athiesm) or hot for him.
Saul was totally against Jesus then he was converted and Paul was totally for him.
So to get back to what you wrote. I'd rather for no prayer to be given at all over ending the prayer not in Jesus' name.
